Bioinformatics platform


Biological databases

To conduct research & analysis activities bio-informaticians associated with the platform as well as external users need to access a number of biological databases including sequence and structural data related to genomic DNAs, transcripts, and proteins of a number of animal and vegetal species. Although accessible through the Internet, the size of these databases, the massive user base and the need to automate routine analysis tasks, limits the Internet solution to basic queries analysis. A number of Unix based programs and scripts (GCG, BLAST, FASTA...) exists that automates some of the search and analysis activities done on these databases. To ensure an efficient use of these genomic databases, local replica of a number of key databases (Genbank, Unigene, RefSeq, SpTrembl...) are running on a Sun-Solaris-based server, equipped with 4 CPU, 4 Gb RAM and 400 Gb free hard disk.

GCG Wisconsin bioinformatics software package

from Accelrys is available for sequence analysis from multiple biological databases. The software package includes tools for multiple, simultaneous database searching and retrieval, sequence comparison, analysis and assembly, gene finding and pattern recognition.

Microarray bio-informatics software Acuity 4

This integrated software package allows microarray data analysis using various methodologies (hierarchical clustering, K-Means clustering, SOM, PCA, gap statistics, gene shaving). It also permits data visualisation (2-S and 3-D graphs, dendograms, non-hierarchical clusters), data integration and enrichment, data queries according to complex criteria, and accession to web-based or local genomic/proteomic annotations databases.
